The only thing non-standard about MultiBoot for the Raspberry Pi 5, Raspberry Pi 4, and Raspberry Pi 3 is that operating system ROOT partitions other than the first occupy a partition other than partition number 2. Past that you can't find any differences.
So blindly followed instructions on how to separate user data from the os partition are not going to break it?

Why would it?
Assuming one got past the standard formula of squashing the 2nd partition, creating a "third" partition without destroying the other OS partitions, moving the user data to the 3rd, and modifying fstab, does multiboot cope with the revised fstab done outside of it's "environment"? Note that the regular instructions do not remind you to only use multiboot to muck about with partitions, since the standard howtos tend to assume the standard layout.

Again I am not stating it cannot be done, I am suggesting that if you are not comfortable with Linux, a "non-standard" system is going to bite you in some way that you will not understand. You are welcome to disagree with me, and again I think the stuff you have released is brilliant, and use a number of your scripts.
